You are wise to use several different measurement methods for comparison. If you have the benefit of long-term experience, you can certainly correlate an intelligibility difference of this magnitude by ear as to which system is giving you the more accurate data.
I would also suggest that you download the excellent and free LexSTI software to make another comparison. It is very simple to use and has gained a following by some very knowledgeable folks in the industry:
